The Pacific Symposium on Biocomputing (PSB) will be held January 3-7, 2011

July 12, 2011

Drs. Gurkan Bebek, Mark Chance, Mehmet Koyuturk, along with Nathan Price (Univ. of Illinois at Urbana-Champaign), will co-chair the"Integrative -omics for Translational Science" session at the 2011 PSB conference in Hawaii. A paper by Drs. Yu Liu, Rod Nibbe, Mehmet Koyuturk, Mark Chance and others has been accepted for publication in the proceedings and an oral talk at the 2011 PSB conference! The paper is entitled, "Systems biology analyses of gene expression and genome wide association study data in obstructive sleep apnea" (authored by Yu Liu, Sanjay R. Patel, Rod K. Nibbe, Sean Maxwell, Salim A. Chowdhury, Mehmet Koyuturk, Xiaofeng Zhu, Emma K Larkin, Sarah Buxbaum, Naresh Punjabi, Sina Gharib, Susan Redline, Mark R. Chance).

Supplemental material for this paper can be found in the following documents:
Supplementary Table 1: This table contains names of 60 proteins which are selected based on prior knowledge of the underlying biology and genetics studies of sleep apnea. Most of them are known to be in one of more pathways representing intermediate phenotypes of sleep apnea. This list of genes are used as seeds to search the Ingenuity Knowledge Base to construct a protein-protein interaction network.
Supplementary Table 2: This table contains the information for interactome in adipose tissue. The interactome is constructed by the combination of data from the publicly available interaction database and gene expression data. The interaction is represented in SIF format, i.e., protein1 pp protein2.
Supplementary Table 3: This table includes sample information for gene expression of subcutaneous and visceral fat tissues. It has sample IDs, and apnea hypopnea index (API) for each sample.
